The two balaclava-wearing thieves entered the Sturt Street, Ballarat business about 5.10pm and ordered customers to get on the ground before making demands.
Ballarat detectives said the attack was carefully co-ordinated, with the robbers entering through different doors and approaching different counters.
Police believe the first thief came in the front door armed with a knife and ordered staff and customers onto the ground before telling a worker to open the cash register and hand over cash.
The second robber came in the rear door to the dispensary counter where he ordered a staff member to hand over drugs.
Both men then fled with the haul and headed east in Sturt Street.
Police have not released a description of the thieves.
