At Kialla East estate, near Shepparton, 400 homes were under threat of isolation but a main access road defied the flooding on the Goulburn River and remained open.
State Emergency Service spokeswoman Jilly Charlwood said the Goulburn peaked at lunchtime yesterday.
At Kerang, in the state's north-west, 50 homes on emergency alert were declared out of the danger zone after the river peaked and held steady.
''No homes or businesses have been inundated or isolated; there's just been some rural flooding,'' Ms Charlwood said.
At the community of Harrow, in the state's west, the Glenelg River was expected to peak today.
Most of the nation's flooding has occurred in New South Wales and Queensland, where 48 disaster areas have been declared.
Four people have died.
